I remember to have seen that in X2Go Client VcXsrv gets launched with several different options, depending on the session mode (desktop, rootless, windowed desktop, fullscreen desktop). I always wondered why that is the case. In Python X2Go I use these VcXsrv options [1] for all kinds of session and I think to remember that I don't observe any troubles when switching fullscreen back and fourth. Though, I am not 100% sure. (You may want to test the latest pyhoca-gui build for win32 and cross-check that).
